Hi, let me please add some pros and cons into your list to update it,
I think web-based applications are not so secure yet, you have to send your confidential data to some distant server which is manager by someone whom you never really know (I am not completely sure if data is properly administered and protected, so I wouldn't entrust my serious business information to them). Some desktop tools cannot be installed on mobile applications, so your mobility gets seriously limited - for example our office team uses application called VIP Task Manager ( http://www.taskmanagementsoft.com/ ) that is LAN-based tool for Windows computers, it helps us greatly to plan and track our tasks collaboratively, but it cannot work yet with Mac, Android or Linux. We are satisfied though, as we don't travel a lot, and we prefer to keep our data within our own network.

Thanks for this post. I disagree with one point however. It disagree when you write that web-based applications are not as featured-rich as desktop ones. PM applications like Primavera, Autotask, Daptiv, AceProject or @task are impressively powerful. Of course, there are ultra-basic web-based tools on the market, but there are big players that kick butt as well.
